Undigested food in poop and won't use legs...???

Can I ask the history of your flock.... where you got them, what age when you got them etc. If you are seeing lots of different symptoms and have had 2 young birds with lameness, then my gut feeling is that you are dealing with Marek's. The current bird certainly sounds like pretty classic Marek's. If they were exposed to the virus in the first few weeks after vaccination, it will not have had time to work, but the vaccine is not 100% anyway.
If you are going to scrub down everything, you might be better using Virkon S since it is effective against Marek's. you might also want to vacuum the coop to remove as much dander dust as possible before you scrub down. Virkon S may be expensive but check to see if you can get it in a small pouch size. It used to be available here in the UK in a single use pouch of powder that you added to a bucket of water.
 
Man, I swear, with the luck I've had since getting these dang birds, it's probably like 15 different issues combined to make some new super chicken disease. :he I'm torn between continuing treatment because it's my daughter's chicken and just putting it out of its misery because it is A LOT of work treating her. :confused:
I don't know if you remember me saying that knowing now what I have learned about chickens I would never step foot on the property where you bought yours from.

Ok, so 1) we've gotten all our birds from the same chicken farm that vaccinates against Marek's and fowl pox as well as deworms the first few months 2) we got 4 3mo old pullets in mid-February (our dog killed one of them as soon as we got home so we had 3 left) 3) we got 8 2mo old pullets in early Apr 4) they've been living together peacefully in a 5x10 coop with attached 12x16 run

Now, our australorp with the limp back in May, I would bet money on it being completely related to her hips widening after she started laying eggs. It started as soon as she started laying and resolved itself within a week and she's been fine, laying nearly every single day since.

The weirdest thing with the current naked neck, is she can use her legs. Like she kicks, and jumps when I'm trying to hold her. If I try to set her down on her feet though, she just pushes until they're straight out, which makes her basically like she's sitting on her butt so she just falls over. So she just lays on her side. She was still alert this morning and eating food. Just still on her side... :idunno:idunno:idunno

Yeah... Our neighbor that has chickens also has gotten all of theirs from either TSC or Steinhauser's as chicks and she's never had a single issue with any of them ever being sick. The only ones she's lost in the last two years were all predator attacks.

This is very common with Marek's. It is not necessarily paralysis in the sense that they cannot move although this can occur but also in the sense that they cannot feel, so they trip and push and flounder about because they cannot balance. You also mention that she is skinny.... another Marek's symptom. The other one suddenly coming right again after being lame for a week is also likely to be Marek's, especially if they have been vaccinated, but I have experienced this with unvaccinated Marek's chicks too. They often get an outbreak of Marek's at point of lay because of the surge of hormones and confusion about what is happening with their bodies and egg laying. I see you also had an outbreak of canker which could be due to a compromised immune system as a result of Marek's.
Do the hatchery you used routinely vaccinate chicks or only on request? If they routinely vaccinate, my guess would be that they do that to offset any complaints that birds from them have Marek's. If they have Marek's on the property and they vaccinate but do not operate very strict bio security in the hatchery itself, they are just paying lip service by vaccinating.
Of course you could just be having a very coincidental run of bad luck with so many different ailments but Marek's is so very common and widespread, it is the more likely cause.
