My Rooster does not like the new coop and he is keeping my chickens upset and they are not eating 2 days now. I have 5 hens and one rooster--their new coup has glass sliding doors much bigger real cozy inside with nests and perches the rooster is sitting in one of the nesting boxes and when they all go out in the fenced in run he paces back and forth wanting to go back to old coup---which he cannot see what can I do ?

Chickens generally take at least 7-10 days to acclimate to a new coop. In the meantime, they can show signs of stress. Do what you can to distract them by providing extra treats, piles of grass clippings, wood chips or straw/hay for them to scratch in, scatter some scratch grains scattered on the ground to give them something to search for, etc. You may also want to check if there is anything else going on that is making him nervous in their new surroundings (namely things like predators snooping around).

Good luck!

Your rooster may be upset by the glass doors, he may have run into them and gotten hurt OR, he sees another rooster in the reflection and doesn't know it is him. Wild birds often attack windows because they think there is another bird facing them.

I think the hens would settle in fine, if he was separated from them.

Yes I think the glass doors might have him upset----I thought there was something you could put in their water to help with stress read it some where Thank you for your help --never had a rooster that takes care of his hens like he does ---if our cat even comes near the hens he is after it lol.
