Victorian Box Trees okay?

So recently purchased three chicks at my local feed store and they are about two weeks old now.. (brown leghorn, silver wyandotte, and an austrolorp) and I am currently letting them run in an enclosed area of my backyard that is under some Victorian Box Trees and I'm not too sure about whether or not this is safe for my chicks. I have an apricot tree in the back too, would they be better off underneath that?

Also, I'm afraid that my chicks are scared of me now, because they used to enjoy sitting on my arms all the time, but now when I open up the cage, they stay back and the one who used to love coming out first and sitting on me (the wyandotte) now distrusts me and is sort of distant from the other two whenever they are roosting in the cage or outside. She also has some rough bumps on the top of her beak that I'm not sure what they are..

Any help would be much appreciated because I'm a newbie!

Not sure about the trees but for them getting more skittish around you I can help. If you stay around them more and not grab chase or do things afraid to them you should be fine. Just maybe try to spend some time outside and let them come around you and maybe hand feed them out of your hand.
