I absolutely agree with Overo Mare.
Your house is way too small, that's your biggest issue. If you have them in a extra large area, the mess will be decreased the bigger the pen is. If you can't have them in a bigger area I'd sell some, you'd only want to have a couple ducks in a 6x8 coop. Definitely keep water outside, and food inside. I would put large pebbles (like river stone) around a kiddie pool, and then put an attached run around it. Then just keep food inside. You could keep a pan of food outside too, though it'll probably get nasty.
Have extra ventilation on your coop, and large flake wood chips work good for bedding. I've been experimenting with stall mats with drainage holes in my duck coop, and they're been working really well too, especially now that it's warmer. I just drilled some holes in the floor, and put the mats down. That way the water drains through and out and there's no bedding to soak. They don't hurt their feet either.
