I guess I can try and trim off all affected portions.
I will sterilize my pruners between snips.

This is going to be a drag. It's a big tree and widespread damage.
 
That's what I am afraid of.

Three or four years ago it had fire blight and I removed a large portion of the tree. I was surprised it made it. Now it is sick again.

There are trees which are fire blight resistant. If the tree is repeatedly affected, and not producing, you might consider removing it and planting a resistant cultivar. It's a shame to continue to fight the issue if there is a cultivar out there which will not succumb.

Yes. This has been a hard lesson. I learned about fireblight the hard way. This is a golden delicious and as it turns out highly susceptible.

I am not sure I even want to try again for apples.
 
Look for ants and aphid damage. If the branch tips are turning black/brown and wilting down, you may have fire blight.
I thought fire blight was killing all my young trees, lost quite a few. Turned out it was ants and aphids. This yr is the first yr that the survivors actually look great. Wish I paid closer attention.

Or maybe they’re not issues but not something I’ve seen before. One of them which is the first two pictures and very hard to see has these small odd bumps on the stem And a few days I noticed one of the branches had leaves that were turning brown and didn’t seem good they were just odd looking so I Snipped that branch off and today I noticed there was two more branches like that. So I’m not sure what’s causing that either or if the bumps on the other tomato plant or a problem.

'Bumps' ? Completely normal, .. it's like they want to grow roots up higher.
Your 'brown' looks more purple to me, no biggie, see it sometimes I guess it's some sort of phosphorus deficiency and bone meal or epsom salt helps, I don't bother my matters usually work themselves out have plenty of organic fertilizer. They look like healthy plants to me. I only worry about late blight here and that gives you dead leaves not purple.
 
Thank you. I know it’s weird because that leaves looked more purple than Brown and they didn’t feel dead . I’ve just never seen that in my tomato plants but I have never planted Martian giant slicers before either. And the bumps just seemed really high to want to grow new routes it’s about halfway up the plant there are small bumps on the bottom that look a little bit different where it looks like it’s trying to grow roots higher even though I buried it a good 6 to 8 inches When I put my tomatoes in the ground I place the rows and in organic fertilizer. After that I just add Manure compost mix between the rows every three weeks or so. When I fertilized it was around May 6 should I try to fertilize again to be on the safe side. Because there was a couple leaves like that the other day but even more today
