Sometimes if you do not leave a lot of headroom, the popping of the cap going down may not happen until you move them or play with them. They may pop once but should not be popping in and out, just one pop per jar as the shifting gives it the little push it needs to pump in.
In your case, it was still very warm in there so inside the jar was warm so there wasn't a lot of pressure difference between inside the jar and inside the cooker. once you removed the lid off the cooker the temperature cooled down in the headspace in the jars, which gave them that extra little 'push' from the outside to pop them in.
Each time you can, each different thing, it's going to be a little bit different. It's like brewing beer, no two batches are going to be EXACTLY the same way. over time you learn the little nuances and learn whats 'normal' behavior, although it may not be seen ALL the time, when it is, it's still normal. and what's something to be wary of.
