Just under her ear, looked like mud was in the folds. I cleaned it out best I could with water and a Qtip. Is there something wrong here?

This looks like some kind of injury to me. she might have gotten caught on some wire or nail poking out?

I would disinfect it and apply some antibiotic ointment.

Just clean it out well,check it every day, make sure no one in the flock pecks it... and let it heal.
