If you want your chickens to roost on the perch and not in the nest box, I think you are going to have to lower your nest boxes.
All my research and conversations with chicken keeping neighbors all come to the same conclusion, chickens want to be up high when they roost for the night.

I agree that it would be easy to modify your existing nest boxes to add a board to keep in the bedding/litter.
