Will eggs hatch?

We have a broody australorp. She has been in the nest box for over 21 days. We marked a few eggs with the date they were under her. In the meantime, she had visitors plus more dirty eggs. We candled them with no luck - nothing in them. I wasn't sure if the hen would freak out if we placed her in her own coop for 20 days until the eggs hatched so we left her in the original nestbox. One should have hatched two days ago and one today, I believe. We don't want to lift her to check in case she leaves the nest for good.
I think we did the whole thing incorrectly. Any advice? Should we separate her next time? Should we check the eggs and take a chance the hen will leave the box for good? How long do we wait until an egg hatches? Thank you!!
