windows below or same level as roosts?

I'm going to put in two windows on opposite ends, but the coop is not that tall. So where the roosts are, the windows can either be a couple inches above their heads or below them. Which is going to be better for them? There will be doors to close them when it's too cold.

A picture of the interior of your coop would be really helpful.

Here's the interior. That wall showing is one I was going to put a window as it faces away from where the storms normally come from. The openings you can see on the left and right will not be there anymore. One will be the nest box.

As long as you know wind won't blow right through the windows (or you mentioned they can be covered in case of a storm) having windows right at roost height can be ok. You'll still need some ventilation that can be left open all the time. My top roost is between two windows that slide close and I closed them during the middle of winter - but I have a lot of ventilation way up in the roofline to allow for that.
