I added more pictures if anybody has any ideas as to what is going on or what I can do to help.

the one on the eye was barely visible in the original picture. but just started to get big in the last 24 hours.

You might be able to salvage what you made if you can make it have more floor space. A thought may be to take all the nest boxes out of that coop area and make it strictly for roosting; since you have 15 birds shoot for 60 sqaure feet of roosting area (4 square foot per bird) .
