Hello ,
Been using coop as brooder . Today was their first day in run, sunshine and freedom enjoyed by all. Cleaned out coop . When I put them to bed, should I move feeder and water back inside? Can I leave food and water in run only?

I leave food and water inside the chicken house at night for young chicks. Especially since they aren’t really getting up on a roost yet but sleep bunched together on the floor. Once they start sleeping on a roosting bar, food will be put away at night.

I keep feed and water in the coop.
My coops are rodent proof when I close pop door and well ventilated.
My pens are not rodent proof. Squirrels, Chipmunks and songbirds would eat the feed in the run. GC
 
I'd have the food and water where it makes sense for your set up in the long term. Since they're now familiar with coop and familiarizing themselves with the run, either location can work.
