would it be a good idea to take out the soiled chunks and reuse it in the new run, mixing it with what I deside to go with?

No reason not to reuse it, even if you're not planning to use it as your main bedding.

And they are out! Had to wait a week later since I got home too late during the week but look at them! 9 weeks...missing the hardware cloth all around but im sooo happy to see them out!
