She's scratching either from an allergic reaction to the flea bites, or the happy jacks or both. Before doing anything else, I'd ask a vet because these medications can sometimes be potent and can cause real problems with some pets. It might be as simple as Benadryl, or it may take a shot. They might have you bath her, or they might recommend another product.
