Okay, I'm going back to an analogy of a child's shape-sorter box. Think of the box as being a chromosome. Each hole is a different locus, or gene. Only the blocks that are the correct shape fit in the hole. However, it really doesn't matter whether the square block is purple or green (this difference would be the alleles for that gene). The round hole would be a different location (locus) for a different gene. Likewise for the triangular and star shaped holes. Etc.
