The pro bios are a good idea. the best I have ever used is called acid pak 4 way. Its good stuff and rabbits love it. You can order it at bunnyrabbit.com
It could be veggies causing the poopy but. Rabbits don't need to eat carrots. They make nice treats now and then, but they don't need to eat a whole lot of them.
Offer a grass type hay. orchard grass, grassy alfalfa and timothy are all good to use.
