Definately separate ASAP! Also, once you clean them up, I would blu-kote the spots. Sounds like you have plently of room, so I would try to increase their protein level. I buy game bird feed which is higher in protein than layer feed, and mix it 1:1 with the layer feed. Sometimes a protein deficiency will cause them to peck each other. Also, give your birdies something else to pick at. Try cabbage heads or a flock block. Boredom will also cause some aggressive picking. If your problem keeps up, I would go to pinless peepers. Hope everything works out.
 
the two have been separated from the rest of the flock and then separated themselves into dog crates ( it was the best I could do yesterday )

Where do I get the ointment? from TSC or a feed store? I believe there is a feed store in the next town and we have a TSC.

Both of them are eating a bit less and drinking less water.
They are still going to the bathroom.

Both of them are contracting their muscles a every second or couple of seconds when walking around.. what does that mean?

Give each bird a warm bath. It doesn't have to be for long. Mild soapy water is fine. You should be able to wash their butts once they relax in the water. Just gently wash the area and try to get as much blood off the feathers as you can. They will most likely enjoy soaking in the warm water. After that dry them gently and throughly. I would try and us Neosporen since the birds are separated. I would wait on the BluKote. I think that would sting to much if you have a large open wound. Chickens actually heal rather quickly. If you can let them free range that would be good too. You could always use a small fence to keep them in a small area. As for the pulsing, I think that is normal. I wouldn't worry about that. I hope they get better. You may want to give them some baby vitamins Poly Vi Sol. they would fantastic. A couple of drops in a tablespoon or more of water and squirt it with a syringe down there throat or add it to some drinking water.
