Hello, I am new to keeping a rooster and want to have good advice before I allow my girls to try and raise chicks. I purchased two Giant Cochins from the local feed store and one of them turned out to be a cockerel. Is it considered in-breeding to allow him and the pullet who came from the same hatch to breed?

Most likely they are not related. And besides, nothing bad for chickens comes from inbreeding unless you do it for many, many generations. You should be fine.

I would guess that the feedstore gets their stock from more than a single hen and cock's production, so the odds would be slim that your two are related. I would go ahead and hatch some of their eggs.
