Installing a coop door with a 1x3 frame around my PVC coated t-11 style siding. Its super thin maybe 1inch with everything put together. How do I secure it without big screws poking out everywhere. I considered pocket screws for the 1x3 frame and then nailing it to the siding, but truthfully I'm not very skilled with pocket holes.

I'm concerned that a door too thin to take screws will simply cave in the moment a strong predator tries to break through.

We used 2x4 for our frame for the door. We used t-11 for our siding, We cut out the rectangle where we wanted the door and saved that for the door. We measured (take a little off so you have room) and built a literal rectangle out of the 2x4s. Pictures will help everyone
 
Not sure if you can tell by this photo. But 2x4s so the 4inch side is against the cut out piece of t-11. Added two supports in the middle across. Pocket holing isn’t that hard to do and i’ll bet you’ll get the hang of it, try on some extra scarp pieces first.

To cover up the screw holes on the outside of the door, we used some trim and that also put a nice border around the door and the gaps in the door.
