We have an open top coop that will have the roosting area covered in the winter. There is a roof or clear cover over the open top to block rain and wild animal waste from falling into the coup area. Do you think that this is ok? We live in Southern California.

It would be helpful if you could take and post some photos-it can be hard to accurately picture your setup from a written description. It will also help if we understand what you mean by "ok"...are you asking if your set up will be secure against predators, if it will provide appropriate shelter for your flock or something else entirely?
 
What's the purpose? If it's not enclosed you're inviting predators into the coop at night. And I'd not think a solar radiant heating roof, clear roof equates to greenhouse, in southern California would be a good idea.
 
My coop has a plywood and barn metal roof the panels may be recycled from a old job but they all look happy watching the rain and not sitting in it and southern heat is deadly they need shade
 
I agree. It sounds like a cooker in Southern California. Chickens need shade and cool areas, ventilation, cleanliness, a nest to plop an egg, and predator protection. And once in a great while shelter from storms. If your coop is meeting all these needs then you're probably set .
