I ended up taking my boy to my vet and getting some antibiotics for him.  Oral and eye ointment.
 
After a week in lock down my rooster's eyes cleared and he looked perkier. He still wasn't eating and seemed depressed so I let him out into gen-pop. He perked right up and started eating. He's still very, very thin, but I hope he pulls through.
