Oh okay, So you just rake out underneith it?
Lots of possibilities, depending on the number of ducks/sqft you could have grass underneath. Poop drawer like what is common under chicken roosts. A sand bed would work like you say, or a sloped trough so the manure can be collected upon scraping/washing and used in the garden.
 
Regardless of which material or some of all those materials you use, you need to make sure that where you put the coop/run is naturally high and dry. You can Google how to "crown" a building site so that any and all water flow away from it. If it is properly crowned, you should never have a problem with flooding or prolonged wetness in the run, even if it is not covered.
Get the foundation right to begin with and you'll never have problems later.
 
I'm adding sand for my ducks now. I had planned to have deep litter, but I believe rats can tunnel under it. I have had a problem with rats here in the past, and do not want them back.

I am just adding a few bags of sand now and again, and I don't know the ideal depth to aim for. I would value others' experience on this.
