Eggs Missing

Once you see my design you will see what I mean.

Snakes are most likely stealing your eggs. Often people go to gather eggs and find a snake under the hen. They like the warmth and the breakfast egg, and the hens don't even seem to notice.

They will also snatch baby chicks, skunks are the same way plus they can carry rabies. If you see one rat, there are many more you don't see.
 
Try putting a game camera in there like they use to capture wild life. Do it for a few days then place it next in the second coop and see what is going on.
Would a game camera even detect a snake? Obviously any IR sensor wouldn't be triggered as reptiles are exothermic (same temperature as their surroundings), Not sure about motion sensors, they may be too slow or close to the ground.

I don't know for sure if it would or not but its worth a try to see what is coming into his coop stealing his eggs. An if he is seeing snakes as he said now its most likely the snake. Block all the holes and safety proof your coop. If the snake can get in and there is no eggs it could go after one of the chickens.
