Farm Ordinance Laws in Vermont. How to change?

That does seem high for a permit, but each town has their own fees.

On a similar note, nearby Brattleboro just approved 4 out of 5 permits for chickens. The only one they disapproved was because the nieghbors house was only a few feet away from the coop.

I think if you can build yours where it isn't close to neighbors you should be able to do it.
 
If you are in Rural Development, Agricultural Uses are allowed--you don't need a permit. Look at the chart in Section 306 (pg 20) and at the text in Section 305 (pg 19).

This section defines Agricultural Uses:

Section 201. Agricultural Uses
This category includes all agricultural and animal husbandry uses, except those defined in the
Accepted Agricultural Practices regulations promulgated by the Vermont Secretary of
Agriculture. This use cluster does not include uses that support or may be supported by
agricultural endeavors, such as farm machinery sales and services and feed stores.
