i finally got by boys locked in their house tonight, granted i had to drop a door behind them with a rope, with a little luck. The question i have is, will this make them more afraid of going into the house or, will it make them feel more comfortable having a safe place? Also should i leave their food and water in the house over night or take it away? (sorry still trying to learn this duck thing)

Great job!!! We just got our duck house built and I was in complete shock when they both just went in and investigated their new home!!! Side note- they have a 10x10 fenced in and covered with a roof run that they have been sleeping in all summer. Their new winter house does not have the roof on it so they could see up and see me, but I thought for sure that they would not go in it. Well I'm sure the mealworms helped in getting them in there. :lau
From what I have read, putting the food and water will lead to a big mess! So I would not put those in there if you plan on locking them in there. They will be fine with no food or water for the night. Once they get use to their new home, you shouldn't have any trouble putting them to bed!!!
 
ok well they are not as pissed off at me as i thought they would be. but they are a little standoffish about the house. also one of them was trying to fly up and out of the vent holes near the roof is there anything i can do to stop this?

Only time will calm them down.....They are sacred poor Ducks...One good thing is as they get set to your routine and your voice they will look to you as a great friend....You have the treats, fresh water and food....Talk lots as you let them out in the morning so you don't scare them....I had a rescue pair that were just as scared as yours...I got rid of the Drake and kept the Hen....She now lays at my feèt out in the yard....Just time is all they need.....
