Hatching eggs in our school

We had eggs given to us from Tyson to hatch as a project at school. Almost half of the eggs have hatched and a teacher had some hatch overnight. When we walked in her room it smelled awful! She had three babies that look fine and one was breathing shallow and died a bit later. The smell though is what concerns me for the other chicks that have it all over them. I don't want to keep them if they are going to be sick. They look ok but they smell rotten. Is the bacteria going to cause them to die? Do I need to keep them away from other chicks? It is the most awful smell I have ever smelled. Was the smell coming from the chick that died? It wasn't dead yet. Help....
