Hatching eggs into the flock

I know it's late to panic but a have a hen that has been sitting for a couple weeks. Every afternoon she takes a break and we get a visual on the eggs. This afternoon, it looks like a couple of eggs have little holes in them. I have 6 hens and a rooster in my flock. If these eggs hatch, will I need to separate the little family? All the eggs are not hers. Her sisters contributed to the clutch. The clutch is also in a second story of a hen condo and I am worried about chicks falling and getting back to mother. Is all this worry silly? Does momma hen already have a plan? Any advice would help.
