Put the snap traps in a box as not to let the birds step on them... and bait the whole surface with peanut butter to attract mice

Oh that is a good idea but I also forgot to mention that there is birds in my tree and they always come to eat the chickens leftovers and I feel like they might also step on the traps.

Then your flock is in danger. Wild birds carry diseases that your chickens can get. It's not a matter of IF, but rather WHEN. So, keep your birds, and your feed, covered.

How do I protect them because we use chicken wire and the birds manage to get in their coops.

Use 1/2" hardware cloth instead.

Wire cloth works, or I have a type of woven netting used for aviaries, covering my birds run.
