Do you have a carbon monoxide detector?
Might be worth checking.

I don’t have one. Yes that is worth checking. In the meantime should I turn off the heat in there and just rely on the heat from the brooder? If the boiler pilot is still lit, could it still be leaking even with the heat off?
 
Not sure that would read levels low enough to affect birds?

Who installed your boiler?
They probably have a more sensitive detector.
Is the boiler even in the same room as the chicks?

I am not sure either.
Just trying to rule out every possibility since the source for the birds is having no issues but the OP's chicks are dying.
