help with ideas chick trying to build chick house! *Pics included*

You guys are so awesome. I am actually beginning to think I can do this. I have been outside scrubbing and cleaning but come in to check on this thread.
But David if you think the Silkies will be ok with inside being 2 1/2 foot tall I am leaning towards a courtyard between the 2 coops facing each other. Framing out on 10 ft wide and 20 ft length with the dog kennel walls I have here, applying plywood to the back on the legs of both coops (for wind or rain protection). Attaching 1/2 hardwire to the sides of the legs, leaving the front of the legs open for access under the coop as well as the run. Does that make sense and will it work? By using the dog kennel frame I will be able to cover the top of the run as well.

If I am reading your post correct and you want to increase the height from 2 1/2' to 4' you will need to remove the wire floor add new 2x4s 1 1/2' lower, add 2x4s front to back for floor joists about 16 to 24" apart cut and install a plywood floor and put plywood on the sides. On the larger one it will still be 1 1/2' off of the ground. You can do the same with the smaller one but it will only be 6" off the ground unless you raise it. You could do that by putting it up on post blocks that will raise it up to the same height. Use the dog kennel to fence in a run between the two facing each other.
