hen raised vs brooder

Now I have been around chickens all my 60 ++++ years and have never been asked this question and have no answer, HELP!!!! My grand daughter came up from feeding and collecting the eggs and asked me, "Why does the chicks the the brooder get poopy butt and those in the pens don't?

Does anyone out there have an answer?
