Horrible to cull because of this???

I say cull. It is hard to do but you will realize afterwards that you did the right thing. If it's getting trampled now it won't get any better for it. It's all part of home hatching.
 
If his back half seemed swollen are you sure he didn't have an infection? Filling up chicken intestines usually doesn't cause obvious swollen abdomen. Now infected chick navals do cause swelling, panting from fever even when the rest of the chicks are the correct temperature, low energy, etc..... If it was an infection your bator might need some more major cleaning.
