Please advise! They're crawling around in there and I don't know what to DO.

If using permethrin dust or spray, make sure to treat all the birds all the way to the skin. Get it on their backs, under belly, under wings, around the vent. If they have some on their heads carefully pat some around base of comb and on the neck. You'll need to re-treat somewhere between 5 to 10 days, depending on the mite and the severity of infestation.
Do a full clean out of the coop and spray crevices, nest boxes, the entire roost bar.

Sorry about the loss. But it doesn't sound like mites, which would be super tiny black or red pindots. Are you sure they weren't tiny maggots? Did you happen to get a photo of the infestation (might be tough if they're super tiny).
