Handling them (gently, of course) is critical... our most affectionate duck was raised in a classroom, constantly mobbed by kids. One would think that type of environment would cause harm or make them skittish, but he is the sweetest duck in the world. Our other duck was hand-raised alone and isn't quite as friendly. He is getting better as he gets older and doesn't run away from us as much, but he doesn't love to be held like the other one. I think the constant human interaction and attention when young made a big difference. A lot depends on the personality of the duck, tho... only so much you can do.
