You want to cover the sides off your set up there to exclude any drafts. From that standpoint you are a lot better off with a large cardboard box. Second, it works best to have the lamp hanging over one end and shine straight down, so it only heats one part of the brooder. This allows the chicks to regulate their temperature moving between warmer and colder parts in the brooder.
People do what works for them. No need to try to set the brooder up in their coop unless that's more convenient for you. There's a bit more of a learning curve for setting up a mama heating pad and for a first timer there's nothing wrong with making things easy on you.
I would though, switch from this little cage to a set up made out of two extra large moving boxes. That'll give you the draft protection and space that you need and will also contain their mess much better.
