keeping babies with father

I have just hatched my first two, change that to four chicks of several more to hopefully come. I have done this the way nature intended by letting my hens sit on the eggs. I am planning on keeping a few of the chicks if they turn out to be hens. My question is as they get to the reporductive age if I let them lay fertilized eggs will there be any issues if I keep my current rooster (their father) and he is the fertilizer for the eggs that I may hatch later on?
