Fifelake you may just have to wait until dark each night and put them inside. All my young birds do the same thing when I move them to a new pen, seems like they have to wake up in the new place a few times to figure it out. You will probably have to temporarily unhook your auto door.
 
When I first started using an automatic door it took a few days for all the birds to figure it out. What time is your door closing and can you set it to close later?

Resetting the time is worth a shot. Another thing that may help is have a lite in the coup that turns off after the door has closed. The theory being is that they will be attracted to the lite and go in out of the dark.

On a WAY COOL note!!!! I have two chicks that hatched in the bator and a couple more that are pipping. One is a NN and the other... I don't know! yayyyyy!
