Exciting plans in the works! As someone with both chickens and ducks, I would go with your idea of two structures.
Ducks, by far, as much messier. Cleaning out their shelter ranks as one of my least favorite jobs. Also, although my runners don't care a bit about chickens, I understand that some drakes will try to mate chicken hens with dire results for the girl. So, mine run loose together during the day, but they have separate sleeping quarters.
Hurray for your son wanting ducks. They are incredibly entertaining critters, and, they lay great eggs.
