Pecking order(I think)

Let me know how it goes.

When you have time, if you can gather some photos of your coop/run set-up, we may be able to give you some suggestions.
Here are some more photos of the coop and run. The last one is an attempt at a small greenhouse for my garden. Do you think I could add walls and Dutch and use it as a pen

None of those bare patches are areas that I would associate with another hen pecking at her.
Have you seen the others peck her?
How have they managed to peck at her inner upper thigh and chest?

Let's get someone like @Ridgerunner in here to see if they can give you some suggestions as well. I am not a coop builder, that's a fact!

Your frame for the greenhouse is nice, I'm thinking you could use that as a framework for a roof, of course you need to raise it higher and add some type of roofing material - plastic or roof metal?
Do you have extra fencing? Maybe place it where I have circled, but I'm sure others may have better suggestions.
I do worry about predators, do you lock your hens in at night at all?

That heat lamp also worries me. I'm a worry wort at times. Are your temps that cold during the day that you need the lamp on the water station?
I'm a big fan of having the water up on a block it helps keep it a little cleaner.
I understand you can't help the rain, we've had loads here and it makes such a mess.
Can you put some straw in the run? This helps with the mud and gives the hens something to keep them busy scratching through.
No single thing is probably going to be "the" solution to your problem. Your girl does look like she's molting, but she is being plucked. In the photo, it's hard to tell, but it looks like you have some others that are being picked on as well.
Your housing is a bit tight, often hens pick at each other during roosting and when it's bad weather, they may be staying under that smaller area to keep drier. This is when they get on each other's nerves and plucking can occur too.

If you have a way to add a tarp on another section so they have another dry place, that would be good. I understand you are in school and likely don't have a lot of time to do all these things. Maybe this can be a family weekend project or a friend/neighbor can pitch in and help out for a few hours.

Sorry I went dark for a bit. I made a cover for them to keep out the rain and snow. I put down a layer of straw to help with the mud and went back to feeding them like I used to. We've started to get eggs again too. I also made the pen for the other chicken but now there are new problems. They keep kicking up straw into the waterier and making it so they can get water but that is not the worst problem. For some reason, all but the separated one have become much more aggressive. While I was taking care of them this afternoon, one of them bit my arm and refused to release to the point that I had to smack her off. Would the sudden changes have caused this? Would it be because they no longer have the other one to pick on? Please help

Place your water station on a cinder block - raise it to about chest high, this will help keep the straw out of it.

I would love to see photos of the changes you made:)

It's good that they have gone back to laying eggs. I really don't know why a hen would be biting you - I've never had one latch on to me:confused: Are you hand feeding them?

Hopefully someone else will have some suggestions about biting hens.
