I thought about that too except the Homz boxes are a bit expensive for being ordinary storage stackers but I also have entertained the idea and may still slant cut the tops to fit the egg collection area in the coop.  I'm just being cautious about doing anything without thinking it through or seeing what others have done to solve their situations before I go cutting or slicing things  .  With my luck the cutting tool will slip and slice my finger instead!
Yeah I know how that goes you could use a sauntering tool or wood burner to get smoot exact shapes

I have been working on the inside of the hen house I have all the inside paneled with some budget 5/8" exterior siding it was reject material the exterior siding side had some problems with the glue up but the side that usually face's the inside of a house is fine so for me it was great $10 a sheet. I have 14 sheets lining the inside. Next I will caulk all the joints and paint with some latex primer sealer. I bought some fiberglass covered plywood they use for signs to cover the floor it was second grade material with some flaws.$18 a sheet it was less than the linoleum I had planned to use. I will install the floor when the inside is painted.

Cut a window and secure it with hardware cloth.  Cover it with plexiglass for the Winter.

Covering any openings during winter is generally counter productive as they need the ventilation during the winter just as much if not more than during the summer...

I wish I put a window in my coop, my new cockerel a afraid to go in there cause he can't see well in there

Don't you have ventilation openings that let light in?
