How old is he? When they're less than 1 week their bones can be manipulated by manually holding them in position with tape/splint etc, but he looks to be older than that so they might be set that way now.
Don't have any additional advice, you seem to be doing what you can for him with the exercise and manual stretching. Hope it works over time!
