Also, if he's already at the bottom of the pecking order how would taking him out and putting him back in change anything. I thought I would have to take a dominant ones out so the pecking order would rework itself

Cock birds are not directly part of the female pecking order. Giving him time to recover will be beneficial, as well as give the flock a break from bullying.

He is most definitely a rooster. We've seen him jump the hens

Mounting can be dominance related, it doesn't mean you have a male.

No just coop space. We don't let them outside because it's winter where we are and we aren't home during the day right now
