Recently, granted we have only had him for a few weeks now, my rooster has been spending a lot of time in the nesting box. I was wondering if this behavior is normal or if I should be concerned. He also watched the hend lay their eggs, which I think is him protecting them.

Frequently roosters will enter a nest box, scratch, and make a trilling sound to tell the hens that this is a good place to lay an egg. Yep, it's a 'good rooster' thing.
One of our 7 week old polish chicks does this. Gets into the coop shavings, makes a hole, fluffs feathers, rubs head in it and trille very loudly. Does this sound like it might be a cockerel?
