She has about 12 eggs all are in a pile but 1, I have not seen her sit on them very much. this is the first time I have a rooster so I dont know what is normal
 
My cockerel has done a good job as a father. His son follows him around when his mother is laying an egg. If you're wondering if he's safe around chicks, it does depend on him. Putting them in adjoining pens where you can watch their interactions is helpful.

If you're wondering if he's ok around a hen trying to lay, or around eggs, my cockerel usually shows his hens where he wants them to lay. It's adorable.

My rooster does that too. Except the place he tells them to lay in is not the nesting boxes. No wonder I find eggs in the middle of the floor. And sometimes even in the run.
 
If she's not sitting on them nothing will hatch. She has to be broody to want to sit and hatch.

You have a rooster, so the eggs should be fertile, but leaving them piled in the coop is not the way to get them hatched.
Gather all eggs daily and either eat them or get an incubator if you want them to hatch.
