Should I tie off the goo on her end? Let it go naturally? I have put neosporin in it as a precaution also. Any advice is appreciated.

So sorry for your loss.In your first picture it looks like her yolk sac was infected, and there is no practical treatment for those.
Thanks, that's very possible. I noticed when I disposed of her body this morning she did have a smell to her. It certainly makes me feel better knowing there was nothing I could have done.
