He should be able to heal up just fine. Keep him in the incubator till its closed up most of the way and maybe put some paper towels down so it doesn't get caught on the wire. Some people recommend cleaning the navel with iodine or Veterycin gel spray several times a day and giving multivitamins or Save-A-Chick daily until the navel is completely healed.

If it were me I`d leave him in the incubator for 24hrs starting whenever he hatched and then move him to the brooder like normal. Your duckling should absorb the rest of the yolk sack, but it will take several hours. If it looks dry maybe put a little antibiotic ointment on it(that's what the person who took this picture did and it absorbed the yolk and was fine).
 
Also, while I'm thinking of it. Only use the iodine every few days and don't use a ton of it because it can be toxic in large amounts. The Veterycin gel spray it probably the best option.
