Yeah, inside of actual 'coop' with roosts is small and not that well ventilated.
I can see why they would rather be on top of it.
Might have more to do with height than crowding/stuffiness, they like to be as high as possible.
If the 10' x 20' run is secure from predators and out of wind and precipitation, they should be fine up there.
