I think we have an option to turn on user mention emails, but if we enabled them, it would still require you to opt-in if you wanted to receive them.

Right now are these the only two options under alerts for mentions?
One under the message in threads section and one under the messages on profile page section. Am I missing one?

OK, it's enabled now, but you have to opt-in here.
