i have kept them both apart and am carrying on until I think it's safe for her to go back in the vet said to keep them apart but didn't say anything about them fighting, it's really sad I hope they will go back to the way they were

Any time something is different about one of the flock the other birds pick up on it. So most likely she doesn't look the same to her mate and he doesn't recognize her. I think once she has healed and is back to looking like her old self he accept her again. So do what the vet said and keep them from being able to interact unless you can place her in a safe pen where he can visit but not get to her. And remember that fox will be back so make sure to keep your ducks safe.

I know my mom and I can't remove it, so I will see if we can go to the vet and hopefully get the infection out.

That would be best! And while you're there, have the vet show you how to give oral medications and how to give shots.
