Thoughts on what product to use to close

the gaps between vertical boards?

Going to be starting the new chicken tractor soon. Sidewalls will consist of vertical boards. Is there a paintable caulk like product that I can use to just trowell into the gaps? Or, would caulk or paintable silicone be my best bet? Or, will the paint be enough to help seal?

How thick are the gaps? If very small like 1/16 paint would do it most likely anything bigger I'd just get a cheap silicone and paint it. Also the seams may be good for ventilation.

Gaps are only ventilation in the summer. They are drafts and not wanted in the winter. There is a difference between ventilation and drafts!!

ETA: you want ventilation not drafts.

What if I did a lap style siding instead? Trying to get as much use out of what I have and, although I love the board and batten look, my boards are only 4 inches wide.

You could buy some wider boards. Then rip the 4" boards you have now, in half, and use them as the battens.
